For my short test, I simply went from Creek Warehousing to Los Santos Docks and back. When picking your location, the tab states a $33 difference regarding where you start, even though theoretically they're the same distance. No big deal. However, after taking the routes (mind you, legally so no such bonus is given), the actual received amount is $3,000 more than what is stated in the route picking tab.
